The hosts reached their target of 298 with 10 balls remaining.
Fakhar Zaman (76), Abid Ali (74) and Haris Sohail (56) led the way with half-centuries, while Mohammad Amir took three wickets.
Sri Lanka had earlier scored 297-9 in their 50 overs, with opener Danushka Gunathilaka hitting a career-best 133.
Pakistan won the second game by 67 runs, while the first match was rained off without a ball being bowled. All the games were played in Karachi.
